Why are Spock, Kirk, and McCoy friends?

The new Star Trek movie explains most of it - Spock was on a ship that Kirk stowed away on, with McCoy's help. They all got into a really big mess with some time-traveling guys, and pretty much had to fight with and for each other. The bond remained and they all wound up on the Enterprise.
